When the mat becomes soiled by urine overspray or dirty paw tracks, I will toss it in my bathtub and use a designated bristled scrub brush (the type meant for dishes) to scrub it clean using dish soap and water. I brush in a small circular motion to make sure the bristles get down into all the little inverted 'cups'. Then I rinse the mat, shake it off, and hang it over the shower curtain rod to air dry. Once dry, I've noticed that stains (resembling water spots) sometimes remain on the mat. I don't worry about it, though, because I know the mat is clean. The discoloration isn't unsightly, and my cats certainly aren't bothered by it.
